Shift Cable Issues (S53/S54)

I have been working on a V6 swap and along with this swap we thought we grabbed a new gearbox (presumed S54) from an MR2.

We swapped out the selector from our old broken S53 and went about our swap.

During the course of our swap we bent the end of one of the shifter cables we had and damaged it a bit, so we went to the junkyard and pulled the shifter cables off of a '92 celica GT. We brought these home only to discover that mounted in the same transmission cable carriers, these cables do not extend all the way to engage any gears.

Are the 90-96 cables different for a different transmission?

If we were to grab a 90-96 transmission, would it bolt up where our old S53 bolted up on the frame?

    Has anybody made this swap?

Help would be appreciated. The current state is the bent cables actually work pretty well, but we suspect something is wrong with the transmission, so we are looking probably at getting a new one, and want to know why the 90-96 cables didnt work.
